Your settings are nearly identical to mine, except that I use YUY2 & Disabled (adjusted within David).
All other settings are adjusted using FlyCapture before.
1) The "Quality check & Outlier removal must be adjusted to your setup (scale size, power of projector, etc...). Start low and increase until you have enough good information to build a full model by overlapping scans without holes.
2) in Flycapture, (while David is projecting a pattern !) , zoom with the mouse and fine tune fps and shutter until most stable image using absolute values. First FPS, then shutter
My procedure is for a global shutter/ mono camera !!!
3) What is your f-stop setting ?
4) Don't use gain if possible.
5) Practice on neutral item to start (simple item painted light mate grey).

Your bad alignment is a problem. I can't help much.
The problem is:
Camera lens
AND/OR
Projector settings
AND/OR
Projector lens
AND/OR
Precision of calibration panel
AND/OR
Angle between camera and projector if out of usual range

my f-stop is 1:1/4
my camera is color

Set all Your white balance values for Red,green, blue to a single value. Your problem with Sine wave fluctuations and dotted picture will be solved.
